I am replacing the channel balances in several windows. I am noticing that the cable crosses over its self. Not sure they are supposed to. Is there a specific reason the lines do this. The old ones are 17 years old.
Refer to the attached photo.
Why do my balance cables cross over?

When the manufacturer strings the cord from the spring side pulley to the hook side pulley, they cross over because they are using two pulleys on each end. Hopefully that makes sense.

Since some of them crossover and some don't it's the way they are made. One other question, I am replacing the the balances on all of the double hung windows (6) is there any advantage to lubricating them when installed.

It's not usually necessary. You can apply some silicone spray to the track to help out but otherwise if they're brand new then no lubrication of the balance itself should be necessary.
