I just placed an order for various casement window hardware pieces. One of the components is the 39-114L window operator crank handle. This is a snap in place handle.
My question is how is this removed when I need to replace the operator hardware or cover in the future?

The 39-114L should pull off of the operator by hand. It has two little springs inside the hole that keep it clamped to the spline, but they will disengage with a little effort, allowing you to simply pull the handle off. Similarly, the handle pushes on to install. No set screw is used.
You could use a small slot screw driver under the handle to help pry it off, but make sure not to scratch the paint!
